It's a lot of emotions coming from Flowey. He knows this isn't directed at him, but it would honestly be easier if it were.

Once, Flowey might have cackled maniacally at them. After all, they thought they were so much better than him. So they didn't kill anyone real in the time loops. So they still had their soul. Good for them! He isn't mad about it at all!

But now he just mentally stares at them, completely taken aback. Because he had wanted to be a better person. And he had said "don't kill and don't be killed". And he thought the two of them had worked something out, kind of.

So why this? Why now?

... They must have figured it out. Baby's first time being replaced. Two new emotions enter the fray: disgust, pity.

While Flowey doesn't have empathy, and rarely consciously sympathizes... wanting to kill someone to deal with very painful emotions? Losing your sense of identity? ... Exclaiming your hatred accidentally over the Grumpearl network, even? Been there, been there, done that.

With that said, he's kind of sick of them right now. It's hitting a little too close to home. He's emotionally exhausted. And he doubts they want to hear from him, even after their quest.

In the end, he decides the thing that will hit them the hardest is to just mentally hang up.
